Infected files are listed when the scan finishes, and you can quarantine, delete or ignore each one. If your host has ImunifyAV installed, a second scanner appears in cPanel and catches many web shells and injected PHP the ClamAV scan can miss.

This guide is for owners of WordPress and other PHP sites on cPanel hosting who suspect a hack: redirects to spam, unknown admin users, or a security warning from Google. You’ll run both scanners, check the places malware hides that scanners often skip, clean up safely and find out how it got in. Plan on 30 to 60 minutes for one site.

Prerequisites

cPanel login for the affected account.

A fresh backup before you delete anything. See how to back up a WordPress site.

SSH access if available (optional but faster for the manual checks).

Step-by-Step: Scan for Malware in cPanel

Step 1: Run the cPanel Virus Scanner

In cPanel, open Virus Scanner under Advanced. If the icon isn’t there, ClamAV isn’t installed on your server; skip to Step 2 or see the admin notes below.

Under the scan options, choose Scan Public Web Space to check
public_html
. The other options are Scan Mail, Scan Public FTP Space and Scan Entire Home Directory.

Click Scan Now. A progress panel shows files scanned and the percentage complete; large sites can take several minutes.

When it finishes, read the Infected Files list.

The cPanel Virus Scanner steps from menu to results.

Pick Quarantine for anything you’re unsure about. It moves the file into a folder in your home directory, so you can restore it if it turns out to be a false positive. Only choose the delete option once you’ve looked at what the file is. Start with Scan Public Web Space; scanning the entire home directory takes far longer and mostly re-reads mailboxes and backups.

Step 2: Run ImunifyAV if your host provides it

Where installed, ImunifyAV appears in the cPanel menu. Open it and start a scan of your home directory. The free ImunifyAV lists detected files and scan history but cannot clean them; automatic cleanup and scheduled background scans are part of the paid ImunifyAV+ and Imunify360. On the free tier you delete or replace infected files yourself, using the steps below. Two scanners with different signature sets find more than one does, so run both if you have them.

Step 3: Check the places scanners miss

Scanners work from known signatures. Freshly modified or obfuscated files can pass. Delete unused ones entirely.

Change every password that touches the site: cPanel, FTP, database, WordPress admins and email. Remove admin users you don’t recognise. Turn on two-factor authentication.

Check Cron Jobs and FTP Accounts in cPanel for entries you didn’t create.

Run the scans again. Otherwise the malware is back within days. Turn on ModSecurity if your plan allows it, follow the WordPress hardening guide, and block abusive addresses with the IP Blocker.

Step 5 (server owners): Install the scanners

On your own VPS or dedicated server with WHM, the cPanel Virus Scanner appears once you install the ClamAV plugin from WHM > Plugins and the Exim mail service is present. For ImunifyAV, run the installer from the ImunifyAV documentation as root, then enable the end-user page so cPanel accounts can see it:

Copied to clipboard

bash imav-deploy.sh
/usr/share/av-userside-plugin.sh

Harden the rest of the server with our Linux hardening guide and the security audit checklist.

Common Issues & Troubleshooting

The Virus Scanner icon is missing in cPanel

Cause: the server administrator hasn’t installed the ClamAV plugin for cPanel.

Fix: ask your host to enable it, use ImunifyAV if it’s offered, or rely on the manual checks in Step 3. The Virus Scanner in the Advanced section uses ClamAV to scan mail, your public web space, public FTP space or your whole home directory. Some hosts also offer ImunifyAV, which appears as a separate icon.

Is the cPanel Virus Scanner enough to clean a hacked site?

No. It finds many known infections but can miss new or obfuscated backdoors. Add manual checks such as PHP files in the uploads folder, replace core files and plugins from fresh copies, change all passwords, and find how the attacker got in.

What is the difference between ImunifyAV and ImunifyAV+?

ImunifyAV is free and scans and reports infected files. ImunifyAV+ adds automatic cleanup and scheduled background scans, and Imunify360 adds a full security suite on top. On the free version you remove infected files manually.

Should I delete infected files straight away?

Take a backup first, then quarantine instead of deleting. Quarantine keeps a copy you can restore if the file was a false positive, which matters for obfuscated but legitimate plugin code.

How often should I scan my hosting account for malware?

Weekly is sensible for a WordPress site, and always after a plugin vulnerability is announced or before you restore from a backup.
